Merge current CIT pfs_gui code into cobraCharner.

cobraCharmer is based on the pfs_gui_revF code from CIT. We need to make sure that the current user code running at CIT (the gui, plus some matlab) still runs correctly with the updates modules in cobraCharmer, and to integrate the CIT parts into the cobraCharmer product.
