As such, the run did not actually take this parameters into account (so wrongly initializing some did not make a difference). After fix this and potentially other issues I will rerun the analyis.&lt;/p&gt;

&lt;p&gt;I have also added a figure showing an example of the difference in illumination, defocused and focused images, now after the strut width has been properly implemented.&#160;&lt;/p&gt;</comment>
