Therefore, using sep, which is slower but much more featured, is the best option, as it will handle a wider range of conditions. Splitting the image into two for background subtraction avoids artifacts in the centre of the image; need to check if masking is a better option. </p> <p>These updates, plus 1479, are pushed  to 1479. Have run the routines on all the data and am checking visually; need to test changes in proper simulation environment before merging. </p> <p>Routines have been tested in simulation environment; coordinating merges with other brnaches. </p> <p>To be closed after <a href="https://pfspipe.ipmu.jp/jira/browse/INSTRM-1479" title="Add flags for region of image in centroids" class="issue-link" data-issue-key="INSTRM-1479"><del>INSTRM-1479</del></a> branch is merged successfully to master.</p> <p>Reopened as sub-task <a href="https://pfspipe.ipmu.jp/jira/browse/INSTRM-1474" title="Correctly process raw images before centroiding." class="issue-link" data-issue-key="INSTRM-1474"><del>INSTRM-1474</del></a> still open</p> <p>All sub-tasks are complete.
