[INFRA-238] Allow existing cobraCharmer routines to use the PFI.

All the cobra driving software has only ever been used with a single module, both at CIT and ASIAA. We need to check for assumptions, etc. In most cases, cobraCharmer views the set of cobras as "all the cobras in the xml file", so things should mostly work, as long as we build xml files correctly.
