Update optimizeBlackDots following experience using it during June 2022 run

During June 2022 run, large changes have been done on-the-fly to the black dot optimization routine. The most important change is that I have implement possibility do conduct more flexible non-affine routine to change dot positions.
This algorithm that now only exists in a notebook should be incorporated into the pipeline.
